Turning off at 13" seems kind of early since the booster is normally supplied with way more than 20" on deceleration. How much vacuum is the pump capable of pulling?
May be look into the adjustable switch that SMC makes, also adding a vacuum tank could help.
Thanks! They are not painted- Yakima boxes did come with white tops back in the 90's but not any more. Don't know what percentage of tint I have- just bought the car like that.

Look for the alternative source of battery voltage at the coil and the injectors. Plugged in and working RSR is the only thing that should make "+" present. Hope you are good with the test light and the wiring diagram.
You probably got connection issue with one of the battery cables. Pretty weird that you can start the car but a minute later it can not run off of the alternator and dies and can not even power the lights and the clock from what you are saying.
Sounds like the battery cable is bad, but the alternator should have kept the engine running. Start checking things with the probe light if the new battery doesn't fix it.
